The same issue as in previous snapshot version still seems to exist.
We have reports of problems regarding PDF generation on OsX (e.g. 10.13) systems. This should not prevent autoPROC from running to the end of a job - even if there are warnings/error messages. It is not yet clear what causes these issues and why it only happens on (some) OsX systems, but we are investigating this.
Unfortunately the GEMMI binary is missing from standalone installations of autoPROC. Please download appropriate binary from this page:
unpack and copy to either
$autoPROC_home/autoPROC/bin/linux64/gemmi
or
$autoPROC_home/autoPROC/bin/darwin/gemmi
Then ensure the permissions are 755 e.g.
% chmod 755 $autoPROC_home/autoPROC/bin/linux64/gemmi
Alternatively place the GEMMI binary in a directory that is in $PATH.
The generation of mmCIF files appears to not happen when autoPROC is run without the "-d subdir" option. If it happens for you simply cd into the directory where e.g. the process.xml file is located and run:
% aP_deposition_prep -p Data > aP_deposition_prep.txt
